GPS output stops when USB connected

Hi, I'm using a homemade RJ11/FTDI232 to read the NMEA 0813 data from the GPS port through to USB on my laptop. The FTDI appears as a COM port so allowing EQMOD and U-Centre to resolve position data. All seems fine until the main PC USB is plugged in to the UMS, at which point the NMEA stream stops. I'm using just the TX/RX pins. No great issue as I only need the position data during setup, and I can get that before plugging in, but was just wondering if this was expected behavior? Thanks.
