I run a dual imaging rig.

I have the UPB V2.0. Is it possible to use that to control 2 seperate stepper motors, one on each scope, individually?

I want to be able to run auto focus on both scopes through the UPB v2.0

Yes, please check the eXternal Motor Controller which allows you to control one more motor with the UPBv2.
